Chromatin Immunoprecipitation-based Sequencing (ChIP-Seq) on the SOLiD System

چکیده

SoliD System chip-Seq Analysis The SOLiD System’s ability to generate over 400 million sequence tags (35 bp sequence reads) in a single run enables whole genome ChIP analysis of complex organisms. Sequence tags are mapped to a reference sequence and counted, to identify specific regions of protein binding. The ultra high throughput of the system provides researchers with the sensitivity and the statistical resolving powers required to map and accurately characterize the protein-DNA interactions of an entire genome. Additionally, the flexible slide format allows researchers to analyze multiple experimental samples and a control sample in a single run.

Automating ChIP-seq Experiments to Generate Epigenetic Profiles on 10,000 HeLa Cells

Chromatin immunoprecipitation followed by next generation sequencing (ChIP-seq) is a technique of choice for studying protein-DNA interactions. ChIP-seq has been used for mapping protein-DNA interactions and allocating histones modifications. The procedure is tedious and time consuming, and one of the major limitations is the requirement for high amounts of starting material, usually millions o...

A quality control system for profiles obtained by ChIP sequencing

The absence of a quality control (QC) system is a major weakness for the comparative analysis of genome-wide profiles generated by next-generation sequencing (NGS). This concerns particularly genome binding/occupancy profiling assays like chromatin immunoprecipitation (ChIP-seq) but also related enrichment-based studies like methylated DNA immunoprecipitation/methylated DNA binding domain seque...

Genome-wide Mapping of Protein-DNA Interactions with ChEC-seq in Saccharomyces cerevisiae.

Genome-wide mapping of protein-DNA interactions is critical for understanding gene regulation, chromatin remodeling, and other chromatin-resident processes. Formaldehyde crosslinking followed by chromatin immunoprecipitation and high-throughput sequencing (X-ChIP-seq) has been used to gain many valuable insights into genome biology. However, X-ChIP-seq has notable limitations linked to crosslin...

Semiconductor-based DNA sequencing of histone modification states

The recent development of a semiconductor-based, non-optical DNA sequencing technology promises scalable, low-cost and rapid sequence data production. The technology has previously been applied mainly to genomic sequencing and targeted re-sequencing. Here we demonstrate the utility of Ion Torrent semiconductor-based sequencing for sensitive, efficient and rapid chromatin immunoprecipitation fol...
